No it doesn't affect the other loads at all! Don't use bleach as it will eventually harden the waterproof barrier, but I do occasionally I do use an enzymatic cleaner like Simple Solution or Odoban just for good measure. But I find it really isn't necessary. They don't smell after washing even without it.
I don't put any other laundry in the same load. Just pee pads or if there aren't many pee pads after the prewash I may wash dog bedding with them (but I don't add it until after the prewash).
